Strange suicides shock the entire country, especially because all the victims are tied to the same school, Koua Academy. The Knights of the White Cross are assigned to the case; Aya enters the school as a teacher and Sena Izumi enrolls as a student. Izumi befriends Nozomi Miyazawa, but also encounters some resistance in the investigation.
Nozomi goes insane, after having to kill her friend. Izumi tries to comfort her, but to no avail. Nozomi is hunted and harassed on her computer. Unable to cope, she jumps out of the window, in front of Izumi's eyes
Kyou and Aya re-enter the school, as the suicides continue. Todo manipulates Izumi into killing Inagaki. But Aya and Kyou are too late to stop the murder. They do, however, learn some important information from Rex.
Aya and Rex are angry at Izumi for killing Inagaki. Kyou, on the other hand, offers some words of comfort. Aya and Kyou are back at the Academy. There, Todo unites the students behind him and takes over the school. Todo gives the command to kill Izumi and Misuki (Todo's girlfriend) in order to implicate the Knights. Kyou saves Izumi, but blows his cover.
Kyou flees the school with Misuki, and the teachers manage to gain control of the school again. Todo finds secret documents about Inagaki. Inagaki was a cylon, a clone, the first prototype. When Kyou finds Todo in the secret room, Todo kills himself. Aya and Izumi lose a battle against a student from class Z and Rex has to save them. Aya, Rex and Izumi think Kyou killed Todo.
Ken and Yoji get their own mission to handle things with the Z class. Yoji blows up an entire building; there are casualties. Ken enters the control room, steals all the data, and kills most of the people in the room.
